Will Network Inventory produce separate inventories for each Virtual Machine running on a Microsoft Virtual Server?

Basically, yes.

Virtual machines are unique, unless you have copied them. In which case you should use sysprep to remove the sids. This will then allow each virtual machine to be unique.,
